Bernd,

Is the file a netCDF file?  If so, check out "ncks"
http://nco.sourceforge.net/nco.html#ncks-netCDF-Kitchen-Sink
ncks can extract hyperslabs of data, and can have a "stride"
parameter... so you might be able to generate 0, 6, 12, 24 hour files...
