alpha3: configure script ignores package selection

To achieve what you want, use
./configure --with-gui-no --with-sdf=no

The --with-hdf4 and --with-netcdf args are expecting a path to the
installation, not a yes/no. These are used in case you want to
override the $SUPPLIBS location of the libraries. See the output
from ./configure --help
